For docking and MD, we are interested in finding molecules that typically bind proteins. Most of these have scaffolds consisting of several aromatic rings. See [http://en.wikipedia.org/wiki/Simple_aromatic_ring Simple aromatic ring] for typical heterocycles that can form scaffolds together. Flexible sidechains are added to these scaffolds.
